I just spend 3 weeks backpacking Japan. here are my hostel recommendations.

J-Hoppers Kyoto (2500 yen) Is a new and very clean hostel, the friendly owner speaks good English. In year 2000 the owner drove a motorcycle from Europe to Japan 52000km. the picture are all over the hostel.

Hakuba Alps Backpackers (3000 yen) also a new hostel, the owner speaks very good English (married to a kiwi) This Hostel is the must friendly hostel I have ever stayed in.

Backpacker's Hotel New Koyo (2500 yen) is not a hostel. you get your own room for 19.5€ (22.5$) !! And its clean!
